I bitched about this in one of the GTA topics. I learned the rides disappear when I do a new mission. Since I beat the story mode I just bought out Los Santos Customs, so all upgrades are free, and I haven't seen any cars go missing. Not from my garages for either character, and not from the homes either. Unless it's Michael - his shithead son takes the main car. It always shows up later but if I park a car in the house garage it's there to stay. Souped up or not. But ONLY after I beat story mode.
I also noticed the 4-car garage for every character (at least in my game) has a car in it you can't see. It's not even a car I picked it's the same ride for all 3 guys. Press right on the direction button inside the 4-car garage and one car always shows up on the list but you can't see it physically. Might have somethin to do with the glitch.
One thing I can't keep now is the airplanes I store in my hangar.
